We explore the problems of ensuring information security of innovation activity in integrated industrial structures by reference to the example of clusters with the participation of enterprises of the defense industrial sector. We stress that the cluster is covered by the diversity of “typical” threats to information security, the range and variations of which are large. We note that the information security of industrial clusters with the participation of enterprises of the defense industrial sector becomes more relevant regarding threats during the storage, transfer and use of information that is a state secret, and also due to different priorities of information security among cluster members, different information systems and technologies of information security. Among the tasks of clustering of relations in the defense industrial sector we mark the cooperation in the IT segment, the creation of “dual-use clusters”, the introduction of standardized approaches to procedures of information interaction, and standardized solutions in information security. As a positive example of cooperation in this area, we may cite the work on the cohesion between the Digital Economy programs and the problems and programs implemented within the framework of the “roadmap” program for diversifying the defense industrial sector. We prove that the tool “dual-purpose clusters” implemented on the principles of public-private partnership has a wide range of options for overcoming the problems of ensuring information security of innovation activity in integrated industrial structures with the participation of enterprises of the defense industrial sector. Such clusters function on the principle of “semi-open innovation”. The lack of joint developments in the processing, exchange and storage of data, inconsistencies in information systems of civilian and military cluster members can be leveled by introducing standardized approaches to the procedures of information interaction, and, in fact, by introducing appropriate developments in the practical sphere. In this context, we assess positively the developments of the cluster “Radio electronics” of Rostec Corporation, namely, the project of “Internet of Things” and the project “Secure data storage platform”.
